The ‘Use two stage picking ‘ is not available in the Sales and Procurement tab under Site window .
Where can I find that? Is there any alternate option for it?

Not sure which version you are looking into, however this functionality has been deprecated from IFS Cloud 25R1. This has been mentioned in release notes and deprecation logs. To achieve the same functionality you can use the shipment functionality.
Previously we had four ways of delivering a customer order:
- Customer Order without shipment
- Customer Order with shipment
- Customer Order using two stage picking
- Customer Order using load list
Option 3 and 4 above was deprecated in IFS Cloud 25R1 as they are covered by the shipment functionality in bullet 2. This is to reduce the number of ways to deliver in order to make the solution less confusing and also not having to maintain and support overlapping features.
