Is it possible that we can run balance reconciliation process before time card transactions are authorized ? Is there a way or setup that allows us to reconcile without time being authorized for that particular day ?

As per my understanding , In IFS Applications 10, before running the balance reconciliation process, time card transactions usually need to be approved.
However you could be able to do a custom configuration or workflow change according to your company requirement.
