Is there a way of raising a non-stock customer invoice in one company and automatically registering as a supplier invoice in another co - e.g. for Management Charges?

You can use Instant Invoicing for management charges and customer Setup can be E-invoicing/EDI (Message Code Setup) to create automatically supplier invoice in receiving Company.
