My users are looking for a way to add collection notes to a customer and/or invoice lines. How are other people tracking their collection notes for collections?
I think I need to create custom fields for them to add the data.

Are you utilizing credit management within IFS which includes credit notes? Many organizations use credit notes in lieu of specific invoices/orders. Separating the notes by customer establishes a credit ‘diary’.
