Is it possible to have multiple SSIS catalog folders in the environment parameters within IFS Cloud. We would like to keep our data separated for various reasons.

It is not possible to define multiple SSIS catalog folders in environment parameters.
The solution is designed to have a 1 to 1 mapping with a IFS application instance. One instance of the application can connect to only 1 SQL server DB at a given time.
So with the current setup the way to achieve data separation is by using role based security in the tabular model level at analysis service. The SQL server should only be accessible by DB administrator and the end users should access the tabular models.
