This is correct and is a limitation that is for the organization view.  It was covered in this community topic:

Please see my post there which has confirmation from R&D there are no plans to change this design.

To explain, this is a graphic representation and say that you have 1000 of the entities on the same level, there is no way a client is going to display a single row representing 1000 of those sites.  The amount of graphics this would result in would not be able to be supported by the current design so the decision was made to limit it to 100 nodes in total.  To fit more on the screen, the icons would be so small and text not readable, etc.

I’ll take this with the users and ask why they even bother to look at a flat tree with 1200+ sites. I think they use it out of habit, not necessity.
