When an Object Connection Transformation is defined for service: DocRefenceObject , service MediaLibrary is also affected. Is there any reason for this behavior? Can this be a bug?

There might be a good reason that we do something that has this effect, but we will only know if we take a closer look at it.
If this is causing a problem for the customer I suggest you file a support case for this.
