As i know, Customer agreements are only for inventory parts, is there any possibility to have the same for non-inventory parts?

Yes, you can add non-inventory sales part to a customer agreement, on the deals per part tab just like any other sales part. Note, the non-inventory sales part must be added to sales part base prices first, in order to add it to the agreement.
