I have a customer whose month end is not the last day of the calendar but the second last Friday of the month. Can we generate calendars to be in that order as in last day of the month to be second last Friday of the month? Are there any other impact on other modules?

It is possible to create such calendar before company activation only - once vouchers are created in one period, it cannot be modified.
Everything should work well with this setup, but you should think about fixed assets calendar as well - depreciation calculation depends on the calendar definition.
