Please what could be the possible cause of shortcuts automatically deleted from the shortcut pane in IFS7?

Maybe they have not been deleted, but hidden due to the space is small for the shortcuts section.
Can you pull the splitter to the right to give more space for shortcuts, and see whether they appear again ?

Is it one user only or a group of users?
If it is one user, I would first check that their personal profile hasn’t been changed or corrupted. I have had occasion where I had to restore a personal profile from an older backup. You could also clear the users 2.0 folder and force a clean download of information.
If it is a group of users, then check the base profile and see whether the base has been changed or updated recently. For a group, I’ve not seen a loss of information unless the base profile is changed.
