During testing I cannot make some items lot/batch tracked as they say allocated to shop orders but all orders are closed.

Go to the Shop Order Material Tracking screen and search this Part No in the Component Part field (as in the screen shot below), and hit Search.
See if there are shop orders which are not closed.
