Is there a way in IFS to create separate invoices for shipments connected to a given customer order through CO invoicing (Not through shipment invoicing )

Yes you can use create customer invoices window .
If the shipment status is at closed , then You have to query connected customer orders ( to relevant shipment )in create customer invoices window and then Right-click and select Create Invoice.

Unfortunately this did not work. I have one CO with 3 closed shipment connected to it. When I create invoice as you advised, system created a single invoice.
Do we have any setting ?
