Our customer is on Apps10.

They seem to have lost many of their customer orders and lines and claim that they never ran the cleanup of customer orders.

 

Is there any known core bug which could accidentally or intentionally delete or remove customer order lines and / or customer orders?

The shipment lines still exist and seem to show links to the former customer orders.

If you run the Cleanup Customer Orders, then you might lost some customer orders and lines.

Otherwise there is no way to delete it through the application automatically.
It needs to investigate further what's happened to that customer orders. 
So please create a support ticket. Then they will investigate the issue further and will give proper answer/solution.

The problem is there are orders for the same site, in the same status that were not deleted all around the deleted orders.  There is no  combination of options in the cleanup of customer orders that would give the result we are seeing.
