Are you checking-in a file to a document revision?

Hi ​@Ozge check the number counter connection in document class management window then upload document in document revision window. after that you issue is still pending share the error message.

Yes, I would like to add it to a document revision.

And also, I want to check-in the document in document revision page, I also get same error message.

What could be reason?

I searched the community for “The EDM File has already been removed by another user” and got a couple of hits.  One of them has a fair amount of back and forth between the writer and Mathias Dahl.  According to what I read there, a definitive answer cannot be given.  It goes on to ask where you have any document macros or custom events in play and also makes a suggestion to make sure that your user settings are set a certain way.  But it is also tied to Arena.  Have a look 

Have you checked if the user has projection DocumentHome defined on their permissions?  If that projection is set to Read Only, change to Custom by enabling EdmFileForFileOperation on Entity Action Grants:
